I took the 99p immobiliser out of my car as it had developed a short on the main circuit board. Problem now is that I've got trouble finding the right way to connect up the cut wires. I've connected the blue/red together as well as solid green (under the dash) but have an orange left floating about and a splice onto the main power (red) which I'm unsure what to do with...

What model GT4 do you have?

Have you checked the wiring diagrams in the in BGB?

If the wires have been cut & fed through the immobiliser, then you should be joining identical wires back up, both colour & size.
